There are a few ways of doing this kind of video editing. There was a program long time ago called Elastic Reality that was very expensive and would allow you to alter segments of a video with tools like bounding boxes and cut througs etc..
Others as mentioned use some of the 3d packages and I'd guess match the morph up to each individual frame. If you look at 3deroticer's art (iirc) he was doing the same kind of thing for morphs with simple video and still images by creating a wireframe that he could then modify with the image of the morphee mapped to said wireframe.
