Boring answer: From a story/film perspective, Scully is a skeptic because she has to be, that's her character, and it's the element she plays in the story. Watson doesn't start solving mysteries for Sherlock Holmes just because they've been doing it for so long.

Most of these questions involve too much thought spent on a terrible movie!
