I think it would be nice, at least for the first several volumes. Everyone would be oblivious to the fact that you were your altar ego. Your parents would be insane but accepting (my parents are insane and would prefer that I was gay. They are kind of accepting though). Your altar ego would be more popular than you and you would be able to pass despite your base appearance.

The only problem would be the bizzare love triangles that include both you and your altar ego.

My personal favorite to the genre is when people think the main character is in love with their reverse gender selves. Bonus points if they actually are.

Actually that would make things easier, if people thought you were in love with your other gender self then you could just make up the whole romance and could make up whatever you wanted about them to make things easier. Also it would make it easier to deny overbearing women/men that come on to you as they would think that the other gender you was already dating you. Not entirely though, but at least the few people with common sense would realize you were taken and leave you alone.

Irony in that common sense is completely uncommon, down right rare even.
