Sonic SatAm and Sonic Underground both had interesting characters in them, and to some extent the writers at Archie have come up with good character concepts.

Scourge the Hedgehog is one I think Sonic Team could have fun with, he's a Evil Sonic from a alternate universe who is pretty much Sonic with no morality. Shadow was created to be Sonics Evil double but has become more of an Anti-Hero, Scourge fits the bill of the complete reverse of Sonic. And Unlike Shadow Scourge isn't a emo constantly moaning about his past, he's evil and likes it.

The Freedom Fighters from SatAM are also a neat group who could easily fit into the Video Games. I've always thought a good plot to introduce Sally Acorn would be Sonic seeking to rescue a princess, encountering Sally along the way, with her offering assistance in his quest and trying to steer him away from saving the captive princess, instead focusing on the villian first, of course this being because she is the princess he's trying to save, but just doesn't want him to know, to avoid being treated like one.
