From what I can gather, Stu seems kind of like a
Mister Mxyzptlk sort of character. There are no flaws in the plan because there isn't really much of a plan to begin with: it's basically, "mess with humans and see how they react", unless I misunderstood Stu's motivation entirely.

Humans control their instincts all the time and certain non-human animals (eg. dogs) can be trained to control their instincts as well. For the purposes of this story, I can imagine a character continuing to act human and resisting the urge to, say, chase cars and bark at strangers.
As for the question of how far you can go with the mental change while retaining the character's identity, I'd say that a character must continue to be able to have coherent thoughts about herself and her situation. She might have new instincts, but she would have to recognise them as compulsions to do things that she wouldn't normally do.

If I were writing the story, I'd probably have it so that a radical change in diet is part of the overall TF, but I don't really have a strong preference either way.
